try to log in using the safe mod, then try to delete it again.
if it didn't work, i don't think that if you formatted it, anything will happen.

iza fhemet 3leik mazbout,
The windows that you are using now id on your HD(2)
An i also imagine that you have the HD(2) as master and the HD(1) as slave
In fact you can't delete your file in a simple delete because this is the magic of the security of windiws :p
the best way to result your problem, is to format the HD(1) (on NTFS Fast of course ;)) and don't worry, nothing will happen to your HD(2).

yeah i agree with souska, nothing will happen to HD(2) provided that u r running windows from it.
