Directories are files by themselves. They behave as pointers to file system tables that also contains pointers to files.
I can't just rely on what you described. Maybe there is something else that caused corruption.
At the worst cases, you can dump the entire flash memory into a file and then collect each file's bytes and reassemble everything. Of course this is a tedious and mechanical thing but that's a way you can get your data back.
